Stick the repair tool into the ground a quarter inch outside the ball mark and then slightly twist towards the mark. Do this 4 times around the ball mark and then tap the grass flush with the bottom of a putter.

Please do not push the mud up to the surface. This would lead to an accumulation of mud at the green surface, hence there would be no grass and a brown spot would be everything which is seen.
